They could do what the folk at eReader did - just use iTunes/App Store for the App purchase/install process, then use your own OTA process for installing content. eReader has you use your eReader/Fictionwise login and pw to access your bookshelf, then you download whatever you want from there. eWallet could offer .wlt file suppport the same way - OTA.
